Looking at the two finishes you can see the endmills aren't new. I'd use a brand new endmill and see what the finish looks like then.
And experiment with speeds and feeds. there may be an optimum combo that works to give you a better finish.

Did you adjust the leadscrew back lash and re-run the ball-bar test?
If your getting marks on the parts on XY direction changes it's easy enough to take an indicator, measure backlash and adjust without needing to pay for a ball-bar test.
